The story of Child of Eden is revealed through the game's introduction. It focuses on a girl named Lumi who was the first human to be born in space, on 11 September 2019 aboard the International Space Station. When she died her body was preserved and her memories and data were recorded and archived. The story moves to humanity's advancement in space exploration, and the creation of a universal wide internet system called Eden. Eden is described as a fountain from which all knowledge flows, to those who have never set foot on Earth, containing all of human history and knowledge. By the 23rd century scientists attempt to use Lumi's preserved data to create a living persona with Eden itself, in an experiment called Project Lumi. As her recompiled persona emerges and awakens into Eden, she is attacked and trapped by an unknown computer virus.

Cholo's gameplay is similar to that of Paradroid, but with wireframe graphics. The story is set out in a novella which was included in the game's packaging. Following a nuclear war, humanity is trapped underground by a robot defence system that rules the irradiated surface. Your character assumes control of a robot drone, transmitting to a terminal below ground, and is given the task of freeing the trapped humans. The robot - "Rizzo the rat", a diagnostic model - is equipped with a single laser, computer/robot link capabilities and very limited armour. The player's first task is to explore the city and take over stronger robots in order to complete the mission. Gameplay consists of movement around a virtual 3D world, taking over other robots by shooting them until 'paralysed', running into them and entering a password to gain access. Each robot has different properties. "Aviata" is an aircraft who can fly, and transport other robots; "Igor" is a hacker who can access computer systems. The player can only control one robot at a time. All robots have four slots for 'rampacks' which are essentially files, either text files or programs which add extra functionality to your robot. The gameplay often involves swapping between robots in order to complete a certain task.

Then, according to the Agency, a new medical student named Catalina Thorne was accepted into the Agency as a scientist. However she was found to have been performing her own unauthorized experiments and was kicked out. Afterwards, her life was ruined, with her blaming the Agency. Later, she broke into the Agency cloning facility which housed the original agents, and introduced a virus into them which mutated the already genetically modified Agents, who became mindless and enraged, going on a killing spree before dying hours later. She then went on to destroy the research labs, sending the project back to square one and single-handedly destroying the Agent program.

NEOTOKYO takes place about 30-40 years from now in a Japan that has drifted into social/political strife due to the inevitable stresses that come from changing times. The Japanese government is grappling with intensified external (Asia geopolitics) and internal (economic/social) problems, and there is mounting pressure from within Japan to return to the days when it exerted influence through military power and strength. A failed legislative push to alter the Japanese Constitution (allowing the Japanese military to engage in offensive actions outside of the country) leads to an attempted military coup by members of Japan's armed forces (GSDF). The coup fails, but was very close to succeeding. In an effort to suppress further coup attempts, Japan's Prime Minister forms a branch inside the Interior Ministry's National Security Forces (NSF) called GROUP SIX. They answer directly to the Prime Minister and are sworn to protect the Japanese Constitution at all costs. They immediately begin to hear rumours of a rogue element of the GSDF Special Forces (JINRAI) maneuvering for a second coup attempt. These JINRAI are Special Operations Group 43 (SOG43), fierce nationalist loyal to their love of country, and a desire to put Japan back into a position of strength and power.

The player is cast as Joanna Dark, a bounty hunter working with her father Jack Dark and computer hacker Chandra Sekhar. The team is after Nathan Zeigler, an independent researcher who has been captured by a Hong Kong triad gang led by a man named Killian. Joanna and her father successfully rescue Zeigler, but Killian manages to escape. Zeigler explains that Killian was trying to obtain his research, which contains information about a dangerous weapon. As Zeigler refuses to go anywhere without his research, Joanna is sent to retrieve it while her father stays with Zeigler. After Joanna retrieved a case with Zeigler's research from a nearby safe house, Zeigler takes a device called neurodrive from the case and uses it to implant his research data into Jack's mind. Afterwards, Zeigler succumbs to his injuries sustained by Killian and dies. Before dying, Zeigler says that they must find a scientist named Dr. Eustace Caroll.

The cyborg Coton from the previous game defeated his opponents and faced the Supervisor, who used her morphing ability to defeat him and assimilate him into her own consciousness. Coton's thought patterns were cloned and used to bolster the artificial intelligence of the Supervisor, who also used fragments of his conscious in selected robots to imbue them with the ability to improve upon their own design. Electrocorp scientists, fearing that Coton had been defeated and that the Supervisor would now target the city, prepared a counter-virus based on EGO from the information Coton had earlier sent them. The Anarchy Virus was released to the main building of Electrocorp, and it infected most of the robots previously under Supervisor's control - the robots waged war against each other, disconnecting from the neuronet, quickly depleting the numbers of the Supervisor's army. Coton used the distraction caused by the malfunctioning robots to upload his consciousness to another robot, and prepared to either escape the Electrocorp building, or to attempt another attack on the Supervisor. At this point the story ends, and it is left open-ended -and dependent on the players ability- whether Coton is successful in either attempt.

Under a Killing Moon dramatically shifted the gameplay of its predecessors in the series by fully utilizing interactive 3D environments. The player controls the protagonist Tex from a first person perspective. The virtual world allows full freedom of movement, and as such allows the player to look for clues in every nook and cranny. It was also the first Tex Murphy game to stray from the traditional adventure game dialogue format of providing options that showed exactly what the player's character would say. Instead, descriptions of the dialogue choices were given, providing some mystery to what Tex would say.

The premise details an ex-cop who is hired to be a hitman whose mission is to exterminate drug dealers who peddle "tek". The two most distinguishable features are the hub-based level system (all the levels are interconnected by a subway station), and the fact that all of the NPCs in the game (enemies, policemen and civilians) are shootable. When the player draws his gun, policemen shout: "Freeze! Drop your gun!" before they start shooting at the player. When a policeman or enemy is killed, their ammo can be picked up. When the player aims at a civilian, he/she ducks and screams: "Please, don't shoot!" When any NPC is shot, a blood spot appears on the wall behind it. If an NPC is shot with one of the stronger weapons in the game, they will explode into gory bits.
