The plot of the game is based around William Drake, the last remnant of the old aristocratic, industrialist family. After the bankrupt of the familial industry and the death of the protagonist's grandmother, young William Drake sets 'sail' for open seas on the last freighter of the Drake Enterprises. The cargo ship soon gets taken over by a group of mercenaries, while Drake rushes out to answer a distress call. While sparing his life, the group of seven invaders seize control of the boat, thus binding Williams' fate to their own. The protagonist sees no other options than to unite himself with his new crew, hoping for the best.

The story of the game begins in the year 2044 on Mars with the UN establishing MARSCORP (Martian Security and Economics Committee) under the leadership of Samuel Longwood. In the years that follow, the UN gradually loses control of MARSCORP, mainly due to the non-transparent license policy of its director. Samuel Longwood uses his autonomous status to create vassal relations between the corporations and MARSCORP. The strong power position of MARSCORP is supported by the companies and thus they acquire additional rights and licenses. Samuel Longwood and his consortium become extremely wealthy from this arrangement. However, dissenting voices in MARSCORP begin to challenge Samuel Longwood's authoritarian policy. They demand the dismissal of Samuel Longwood as director and a complete redistribution of the mining rights.

Several religious and political factions see an opportunity to re-shape a worldwide government to their agendas. In this techno-nightmare, take part in the dark struggle to raise the world from its own ashes.

The story begins with Niobe, captain of the Logos, and Ghost, her first mate, retrieving a package left in the Matrix by the crew of the recently destroyed rebel ship Osiris. After being pursued by Agents, Ghost and Niobe escape from the Matrix with the package, which turns out to be a message to the human city Zion, warning them that the machines are approaching with an army of Sentinels. Niobe and Ghost are tasked with calling the rest of the ships back to Zion to coordinate a defense.

Jak II takes place in the same fictional universe created by Naughty Dog for Jak and Daxter, though hundreds of years after the events of the first game. The plot largely revolves around events in and around Haven City, a dystopia ruled by Baron Praxis and his Krimzon Guard law enforcers. The story is centered around Alan's son Jethro ("Jet") Bradley. Since the film's events, ENCOM has been taken over by a company called Future Control Industries (fCon). After talking with his father who is kidnapped while on the phone with Jet, Jet is digitized by Ma3a, Alan's AI computer system, to aid her against Thorne, an executive from fCon improperly digitized into the computer who is now a virus throughout the system. Jet is mistakenly identified as the source of the corruption and captured by Kernel, the systems security control program.
